Parts already being used by weapons in your safe will not be used, so if you want to use those you should either disassemble those weapons first or just modify the weapon manually. If you have some parts, but not all, it will use the parts you have and then use resources to make the rest. Specifically, the weapons that cannot be reassembled are the Probe Gun and the Planet Cracker DLC, the Probe Gun being an objective item and the Planet Cracker due to a bug. Be warned, though, that certain weapons cannot be put back together once disassembled due to Development deeming the bugs "Won't Fix" priority. Despite being "pre-built", these weapons are still made up of standard components and can be dismantled for parts or altered as you see fit.
